On my system I have a sound card that supports 5.1 surround, but I only have a 3 speaker system. Previously, it was plugged into the rear sound output or somthing other than the right plug spot.. it played all the audio from different applications except for Quicktime. One day I went through the settings for the audio card, and found the problem. Once I put the speakers on the right plug, for the 3 spkr system, Quicktime audio works fine.

It may or may not fix your problem, but check it to be sure everything is set right and in the right audio port.
